I duplicated the tree, did make distclean, configure, and make again (to
see if I can repro from outside "emerge ebuild"), and failed again (with
same commandes run from CLI):

aclocal
libtoolize --copy --force
autoconf
libtoolize --copy --force
./configure --disable-embedded-gnuplot CFLAGS="-O2 -march=athlon-mp -pipe"
make

Also tried verbatim tree (extract and compile manually from scratch):
tar ...
./configure
make

=> failed
